Scratch is capable of displaying two different files next to each other.
When this is the case a file compare icon could be shown.
Added, modified or removed lines of code would be marked with a certain color.

Why not have GNOME meld (which is a GUI diff program like what you are describing) offer up a contract? The program does need some HIG updates, but it probably needs similar ones for GNOME so it can be done upstream. The remaining non-upstreamable bits would be to use a Granite welcome screen versus their custom one and then use Granite's tabs instead of GTK tabs. Meld already uses GTK3, it should not be too hard I think.
